1. When working in Illustrator, make sure the Attributes dialog box is open. This will allow you to know if any of the objects you have created have overprints applied. You do not want to overprint any objects in your design.

2. The same thing can happen when working in InDesign. Be sure to have the attributes box open and deselect Overprint Fill or Stroke
